Most large city tourist venues are the safest place you can be, local business likes their tourists safe and sound. LE will be present and heightened in areas around busy attractions. In SF, you won't have any problems. I don't know if the BART is still as nice as once but you can always pre-plan if using public transportation. I would suggest not to tow or drive an RV in San Francisco. THe traffic, parking, and street orientation will ruin the trip.
FWIW, I lived in Oakland and Berkeley for a few years, some of that time a block from the Black Panther headquarters and also across from Merritt College on Grove St. I never once had any issues either on foot or in a car. Well, once. Just don't make a quick mid-block U-turn in front of the Oakland PD.
The Bay area is something else, have fun and don't worry, most folks will be way cooler than you and the Missus.
