We were just through Flagstaff about three weeks ago, we took the same route you're talking about out of Phoenix. We stopped at the Conoco on the north side of flagstaff on 89 (right side of the street as you're going north). VERY reasonably priced diesel there and extremely easy to get into and out of! They have truck lanes if you need them but we actually used the auto lane, we cleared the canopy with our 39' fifth wheel no problem.
I thought it was a very nice travel store as well with hot food, we didn't get any but plenty of locals were. :B
