So, I have a Black & Decker 1093 charger, so if I use the two together, I could hook the charger to the 6 volt batteries hooked up for 12 volts, start the generator, set the charger to 40 amps and everything would work out fine? Other than storage, that sounds easy enough.

The 1093 will stress the 1000w gen, but might work ok. Mine measures this by Kill-A-Watt with a Honda when output is 40.4a and battery was at 12.8 and rising.
125.4v, 8.4a, 688w, 1063VA, PF 0.64
Make sure the gen engine is warmed up (and no ECO doing that)before plugging in and clamping on, or the surge will conk out the engine.
EDIT: My 1093 sort of ramps up to 40.4, so that would ease any surge.
Once past that, it is a contest whether the circuit breaker will hold. It might hold for a time and then blow. Be patient. You can go to ECO once it is all running.
If no joy at the 40a setting at first, use the 20 amp setting for a little while, then try 40a. It will be ok for sure once the battery acceptance rate falls from 40 to 35. At 35a VA is about 868, so under the 900 rating.
