You won't damage a pair of GC2 6V batteries by leaving them connected to the onboard charger, other than possibly having them under-charged because of a low voltage.
6V batteries love a charge voltage of around 14.8V. My pair of 6V's have been connected to the solar controller set at 14.8V for around five years. If the sun shines they are getting charged. I have temperature compensation with my charge controller and, in MN Winter, I've seen as high as 15V charge voltage.
