Elevated senses of dogs doesn't mean their immune system is inferior to yours.
You (or dogs) won't have diarrhea after that much filtering, anyway.
Or give them purified water from 5-gal jars, it's not that much. Though, if there are many dogs or they are big - I've seen RV with 5 dogs - can't comment on this.
