We keep the Honda 3000 in the truck bed where it stays, and just plug the trailer into that as required.
Do you have some type of cover for the generator in the truck? Also, if the trailer has the generator prep package in the front storage, would it not be safe to run it it there?

Can't say how it would go with a portable stuck in the gen prepped space. You are not supposed to monkey with the exhaust of the Honda. I don't know if connecting it to whatever the vent is in the prepped space would "choke" the Honda or not.
