Honda portable generators have a system ground that connects the generator frame components to the ground terminals in the AC output receptacles. The system ground is not connected to the AC neutral wire. If the generator is tested with a receptacle tester, it will not show the same ground circuit condition as for a home receptacle."
Many devices such as an EMS will interpret this floating neutral as an open ground and refuse to pass voltage through to it's output - your UPS is likely doing the same. What is not likely at all is your EU3000iS varying frequency. By all means check it if you have the means but I'd bet if you G-N Bond the genset's output your UPS will be quite happy with the signal it's seeing.
