The charger is on deep cycle and 2 amps and the automatic charger was still going and said they we're not done charging but I disconnected them after I heard this in the battery.
Is this normal? If so then I should just let them charge till may charger says they are done?
You need the bubbling so the bottom part of the electrolyte mixes( heavy acid comes up to the watery top part.) You don't want 'stratification' where the watery low acid part is left up high and the high acid part is low down so the upper part of the plates sulfate so you lose AH capacity while the high acid down below over-eats the rest of the plates. :)
Let the charger finish its job and then wait a while and then take an hydrometer reading. Usually, now you will find the SG is still not up as high as it could be, because the charger is "too gentle." So you need a more aggressive charging session into the 15v range or else suffer sulfation over a long period of never fully charging the batts. Not many chargers (and no converters) will get your batts into the 15s.
This means if you want to really take care of your batts and follow this typical advice, you need a VEC1093DBD to use its auto Equalize function at 15+ volts , or get a cheapo manual charger and let it run while you stick around to monitor the voltage and SG so it doesn't over-do it.
