If the flame is burning well and the stack is hot, I don’t see how that can be a control issue. I’m guessing it’s the cooling unit. Maybe it vapor locks or a solid is moving around and then intermittently blocks the flow. Once you shut it down you get another shot at it. The diags Old-Biscuit linked even says it may work for 12 hours before warming up.
I’m not an expert...just a guess.
To be certain, run the unit on electricity with a direct connection to the heating element. That way there’s no thermostat involved. Not cold = bad cooling unit, assuming the door seals and vent tube are good.
