Bypass doesn't remove the unit entirely from the circuit. Progressive's reason for not using their EMS with the Yamaha EF2000iS has nothing to do with overloading but that this genset's waveform output distorts under certain conditions and it's that distortion that destroys the EMS. I'd remove it to avoid any chance of issues.
Or is it just during the start up of the generator? So give it 20 seconds to get running before you plug in.
