Taking the battery out of the circuit will cause voltage spikes that can damage components.
On many RVs (with relay-based isolators), the house battery remains connected to the system while the engine is running. In such a design I would not hesitate to disconnect the chassis battery.
I had a car for awhile where one of the battery terminals had worn loose and would occasionally vibrate off the battery post. Quite possibly I was lucky, but it never caused any damage to things. It was noticeable when driving that something wasn't quite right; when at a stop light, for instance, the headlights would dim a good bit and the wipers slow down since the alternator couldn't produce enough power at idle speeds.
