I think the OP explained quite well what he did.
In a series connection, voltage is additive while amperage is constant and limited by the lowest amperage device in the circuit. So, you may as well not even have the 2 batteries in parallel since they are acting as 'one' 6v battery in series with the 3rd.
I think you should remove the other paralleled battery.

You are cooking the series battery while trying to charge the two in parallel.
