That will be a substantial system in the end to do that. At least you have room on the roof!
An inverter will be pretty beefy to run the microwave (1500-2500 watt minimum most likely) and running an inverter from 6v batteries with a heavy load means you will want them in a pretty high state of charge so the inverter does not alarm.
Running the microwave in the early morning is probably the constraining factor on designing solar capability to handle this situation.
