You don't mention what sort of set up you have as far as truck, TC, length of TC, etc... But, that being said, I personally would recommend putting them on back. I have put either a Yamaha Zuma scooter or my Honda XR650L enduro bike on back.
You'll want to get a Torklift Superhitch and SuperTruss to haul your boat anyway, so get a longer Supertruss and mount a bike rail to it in the rear. Supertruss is good up to 1,200lbs of tongue weight, a little scooter is nothing. My 650 is around 375lbs, no problem at all. You should have no problems putting your scooter and your boat on the hitch.
