Dicor self-leveling lap sealant is a go-to sealant that many on this Forum use to seal roof openings. That 20/20 caulk has petroleum based solvents and is NOT for use on your EPDM roof.
My sealing adventures: I removed some siding from the frame to install new framing. Of course, I also removed aluminum trim moldings. I have an aluminum sided trailer.
When reinstalling the siding and moldings, I applied a bead of sealant between siding and frame, between trim molding and siding, and between trim molding and roof. I also reinstalled a new rubber crew cover. When done, I had a few small leaks. I went back over the moldings and caulked them once again and also put a dollop over the screws that fasten the molding. I still had a few very small leaks, verified by a cabin pressurized leak test.
My final solution was to install Eternabond tape along the molding to roof edge. I also taped any roof penetrations like vents and stacks but those areas never leaked. Since applying the Eternabond I've had no leaks.
