" I'm guessing the only way is to pry the unit off the rubber roof, and replace it with something else. Not real keen on tinkering with the roof seal, but any advice on how to and what to replace it with? "
Sounds like you have no choice if you're going to upgrade to something superior like a Winegard Bat Wing or Jack from King Controls.
If you go with something like a bat wing, make sure you have room for it to fold down.
