A cover may not completely protect it. 100% agree with what Barney said about the source of the water coming from the windows. Chances are the water traveled within the walls which is why the storage area is also affected.
First thing first is you need to seal the water out then work on fixing the damage. As Barney suggested, pull the windows. I'd be willing to bet the seal (window to wall) on those windows is marginal.
