I'd suspect the differential too. But if the dealer's "rear end" guy checked the pinion bearing he about had to see the rest as well. I would also expect them to check the u-joints for play while the driveshaft was out.
I'd start cold and make a quick run up to speed with the drive belt off. That would rule out the water pump and other spinning stuff up front.
