Transfer switches are for 120 volt alternating current.
Isolation relays are for 12 volt direct current.
Usually the relay is intended to prevent the starter battery from being drained. Since that is not happening to you, and you are getting charging from the alternator when you run the engine, this is NOT the problem.
The problem appears to be in the circuit from the converter (13.6 volts) and the house battery bank.
