I recently bought an 89 Dodge based Merry Miler. It has one house battery and a charger (According to the literature that came with it).

The Van is in good shape both inside and out. The only issue I have is the 12 volt lights will not work unless Generator is running. I would like to modernize it with two good batteries and a new charger. Any recommendations?

Look high and low for a 'battery shut-off' switch. It's common on older units with a single-stage 'battery boiler'-type charger, to permit leaving them plugged in without damaging the house battery.

Some use a relay and small switch on the monitor panel, some use a large 'clunk' direct switch in the main house battery lead, often near the floor.

First...check the house battery

Do the lights work when the van engine is running?
Do they work when its plugged into 120v?
