We ran into this issue when we traded trucks. We had a 2006 2500HD 4x4 and traded for the 2009 3500HD 4x4 DRW. The dealer installed the hitch and bed liner into the new truck but we never even thought about bed rail height! Well, 140,000 miles later we do have a fee dings in the bed rails from the pin box. Turning real tigh will allow for the pin box to get into the rails and a few times the back of the bed has touched the under side of the camper but no damage.
We will be trading for a new trailer and new truck soon and this will be checked into.
