Not always, guys - the "box" might just be a "riser".
Lisa, assuming the box is about 2" high, square-ish, and slightly bigger than the base of the toilet - it's an aftermarket riser. You should be able to replace both components with a taller toilet (the riser doesn't alter the mounting location). I know this because I just bought a riser for our too-short toilet...LOL!!
