Looking at the pics, the fabric backed Eternabond seems like it would be a good solution, but you would definitely need to think about the paint issue. It won't look nice and shiny like the surfaces already painted. It will be a definite color difference, but no worse than a strip of caulking on the side. Is there a curved panel that covers the seam? That would hide the Eternabond and you wouldn't need to worry about it. You could also have an aluminum piece cut to decorate the curved side seam and either paint it, or have it cut from some diamond plate so it doesn't need a paint finish. The roof would definitely benefit from the Eternabond.
