Eternabond is self sealing. When you set the screw, it will seal right back up.
In my case, I covered a fiberglass cap to aluminum sheet roof transition with Eternabond. Then the metal cover strip got some butyl rubber on the underside (just like the OEM used) and it got screwed back down on top of the Eternabond. So I have a double seal on mine.
