I think there was a miss-communication. To replace the roof is much more than $1300 and to clean & re-caulk is much less - so what's the $1300 for???
Just clean it yourself & caulk over all the old caulk. Don't replace your roof -if it isn't leaking or torn. A rubber is good for 15 to 20 years with maintenance.
