With an Otterbox and those little smudges (on mine they look like oil slicks) I simply remove the phone from the case, clean the phone screen and the inside of the screen protector and let them air dry thoroughly before putting the phone back in the case. I have to repeat that once every six months or so. If you're having to do it very frequently, it's possible that there's a gap somewhere between the screen protector and the casing that's allowing dirt or moisture in. If you want to you can push out the screen protector part and use the case w/o it. I assume from your original post that your wife thinks she needs a screen protector, but the Gorilla Glass on iPhones is very durable.
