I suspect that they put the rabbit cages on the bunks. The smell from a rabbit cage can be very strong and permeate everything around it. If there were several, it could be extremely bad. Likely your friends are used to the smell and didn't realize it "contaminated" the trailer.
If you don't see actual stains on the mattress, I would doubt anyone actually peed on the mattress. In this case, Natures Remedy, etc., should eliminate the smell. Be sure to spray down the bunk frames also.
I wouldn't confront your friend unless you're prepared to lose the friendship. I would simply have a reason why I couldn't loan out the trailer again.
