This is why I don't like portables. Yes, you should take a reasonable care not to bend them too much next to the controller body.
For panel/controller cables you can make a "quick disconnect" - cables with MC4 connectors permanently attached to controller, and cables with same MC4 connectors that you already have on the panel.

A couple times a day is more than enough. Put controller in storage space - permanently. Bolt it to the floor or whatever. Pass the wires under the almost-closed lid when charging, and move them in when not, in a loose bundle. This will take care of stowing/twisting/breaking cables when taking controller in and out. I wrote this already.
Edit - PS: I just saw that you have come to the same solution, in your post with photo. Well - sometimes message has to be repeated...
Polarity of the cables - it doesn't matter what color you use, as long as you don't confuse + and -.
Where did you get those blue and black wires that you say are "from the battery"? If you are using booster cables with crocodiles, they are - almost always - black and red. In trailer wiring there can be black, white and red, there no consistency, but I don't think manufacturers use blue.
