The bubbles are common and will not hurt anything. I know this because I asked these same questions 12 years ago and since then I have read this many times. I have had no issues what so ever.
Just check them once in a while to make sure they aren't growing exponentially.

Leave them alone, I have had bubbles on my roof since purchasing the RV in 2008 and they aren't getting worse.
Funny thing is over the course of the year they come and go along with the outside temps
