I have a Cat 3126 with Allison 6-speed and the control boxes for them are on the forward wall within easy reach when the cover is removed from the top of the engine. In my case, under the bed, though some would be under the closet floor. I thought it was pretty convenient to locate them there because of the easy access. I hate to admit the number of times I was in there and didn't really notice them.
I have noticed that HR or Winnebago sometimes copies the others designs so maybe check there?
