When I bought my '06 CC, 4WD, 4.0L, I too wanted a 6 speed manual. I looked far and wide to find this one. They are out there, but you really have to do some searching. Both Frontier and Tacoma are still available with the 6 speed manual in the crew cab V6, but they are certainly rare. I have no idea if you can "order" one to get it the way you want.
I believe the Frontier is flat towable, with manual transmission. You are required to stop every 500 miles and idle the engine for 5 minutes to lube the transmission.
