One thing I haven't seen mentioned is exhaust brake use comparing the auto to the manual. Having had both in my Dodge/Cummins trucks, the manual with exhaust brake worked much better than the auto with exhaust brake at slower speeds. The auto transmissions don't have torque converter lockup in first gear unless you have some sort of aftermarket controller installed, and you need torque converter lockup for the ebrake to engage. The manual with ebrake works all the way down to idle in first gear, which may not be that important to some, but if you travel back roads and need something to hold your rig back, the manual is much better for that. I've also driven the newer Ford automatic(80k miles), and the Allison in the GM pickups (10k miles). Both behave the same way, below 15 mph, the ebrake quits because of torque converter unlock. Hiway speeds not much difference, but I thought the PacBrake in my 07 manual truck held back better than the factory ebrake in the 09. Just my experience with both.
