You can have a square I-6 and even a short-stroke I-6. Just as you can have a short-stroke V-8 diesel like the Duramax and a long-stroke V-8 diesel like the Powerstroke. There have been many short-stroke inline-six throughout automotive and even aeronautical history. In fact, one of the most popular GM straight sixes, the I-6 302, is a square engine.
The reason why each of these diesel engines makes different horsepower than each other has more to do with their turbo size, fueling, emissions/heat mitigation, and whether they are tuned more for short burst power or sustained power. Engine configuration is way down on the list. I would bet that if you put the same fuel pump, turbo, and tuning on all three, they would be within 10-15 horsepower with one another. Heck, they are within 10-15 horsepower from each other with just max effort tuning alone which is a clear indication that some are tuning more conservatively than others.
