Does it make any difference if the stabilizers are up or down when jacking a trailer to either change or rotate a wheel? I always Jack it from the shackle near the wheel, but was wondering if it's b...

If you're just jacking the axle up far enough to change the tire, then it wouldn't matter that much. If you're jacking the whole side of the trailer up then the stabilizers should be retracted.
