I ride the Seattle/Bremerton ferry almost every day and in fact, just got off it. There's two state parks pretty close to Bremerton (Illahee and Scenic Beach) that you could stay at.
Park in Bremerton and walk on the ferry. You ride to Seattle for free and only pay a small amount coming back. Once in Seattle, the ferry drops you off very close to the main sites in downtown Seattle.
