I will be recarpeting the cover over the engine in the cockpit.I understand this can be done with staples or 3m glue.I also understand for the angles of the cover you are supposed to put pleats in the carpet. Can someone explain how this is done?

Joe I would remove the old carpet and use it for a template to cut your new carpet. I would use a good contact adhesive to bond the new carpet to the top of the eng cover.

Is it something like cutting corners on lids.Marking the carpet on the underside and cutting and lapping together?Sorta like this post,http://www.bbcboards.net/bassboat-restoration/159416-how-cut-corner-your-new-carpet-job.html.Do i turn the carpet upside down on the engine cover make my markings and than cut?
I guess so. Hard to say definitely since I've got no idea what your engine cover looks like. When I'm cutting carpet in tight places like wrapping stair tread returns, I always leave a little extra so that if I miscut, I can still use the same piece, kind of like nibbling on it until it's a good fit. A sharp utility knife and a good pair of scissors will be your best friends with this.

Yes, but not without a picture.
