I had a fantastic fan installed on my tt, I had a fantastic fan vent cover installed over the fan which has a rain sensor. Was this a mistake?

Not even close to a mistake. The ability to run the bathroom fan even when it's raining is priceless.

Chaz - Won't hurt a thing. When the FF vent opens, it will eventually hit the vent cover before opening all the way. It stops and doesn't seem to harm the FF mechanism. I had this setup for years with no problems.

I have the same Fantastic Fan and vent cover. I like having the external cover over the fan. The rain sensor will not trigger so soon and close the fan's vent cover with protection from the external cover. In my experience, the rain sensor will sometimes trigger if the rain is blown at an angle toward the external vent cover opening.
