Does Ford cover weatherstripping if it comes off with the car under tow and not under its own power?

I will guarantee you the people your dealing with in the service department have never read the manual.

I bought my '13 6 speed RT in late March to tow behind our class A Sightseer. I bought it because it can be flat towed without any modifications. It has 3300 miles on it. Long story short, took a short 200 mile trip towing it behind the Rv and within a few miles after unhooking and driving it started to grind going into 4th then shortly after it would lock up altogether. I towed it in neutral and under 65 mph just as the owners manual says.
Any ideas because I can't figure out what could have caused it?

@ Iryrob9301, that doesn't sound very promising. What do you mean by "new warranty"? What do I need to be weary of?
